@carlosvillatoro:
1. First create folder "battle\chara" inside this folder "\Program Files\CAPCOM\Super Street Fighter IV\patch_1_07\" (in your case, patch_1_06).
2. Then create folder for respective character, eg: CDY, KEN, MKT, RYU, etc (even GKX, RYX, YAN and YUN can be placed here too).
3. And finally just extract or copy the mod into above folder.

@Robhal, Master, how many folders do i gotta create??, just one and call it battle/chara, or i just create a new one inside the "battle" folder?? does it gotta look like this??? "\Program Files\CAPCOM\Super Street Fighter IV\patch_1_06\battle/chara ?????? and when i create the new folders for the respective characters, what do i extract inside of them?? just the new mod? or the new mod and the original costume?? You create folder "battle" first, then inside it you create folder "chara".
You extract the mod inside XXX (eg. RYU, KEN, etc) folder, the original costumes are safe in their location.

Btw, why do you not install patch 1.07?

If there is already a battle folder, you don't need to create it again. Just create the folder chara inside it.

If the mod you downloaded is for original costume (XXX_01 / C1), then it can only replace original costume, just like in SFxT.
If you can't choose the Alt1-3 (some characters only have Alt1-2) costume, then it means that you haven't used the costume unlocker. Here is the link: http://www.mediafire.com/?23x6c6rk9n6oj1z

How to use the unlocker:
Run the program and select your SSF4AE executable. It will create a new shortcut on your desktop. This shortcut will launch the game with the costumes unlocked.

You're welcome. :)
Don't know for sure, because I rarely or almost never used any SSF4AE mods these day. Just try to rename the files first.

@Tutankhamen:
No, if you use my way, you don't need to replace the original files anymore (they remain in their original folder untouched).

Are you sure you have this folder: \Street Fighter X Tekken\patch\CMN\battle\chara\xxx (where xxx like RYU, ASK, LIL, KEN, etc)? If you don't have it, just create the folder by yourself (but make sure the folder's name is absolutely correct). Then just copy all the mod files into their respective folder (eg: Lili's mod into LIL folder, Cammy's mod into CMY folder).

Here is the list of the mod files required (I use Lili for example):
LIL_01.2ry
LIL_01.4ce
LIL_01.color_cluster.lua
LIL_01.obj.emb
LIL_01.obj.emo
LIL_01.pdr.emm
LIL_01_01.obj.emm
LIL_01_02.obj.emm
