This one is rather straightforward. Kaioshin himself said he was stronger than Freeza, and Kaioshin was scared of Pui Pui. The counterargument put forth is that Kaioshin underestimated himself (while knowing his strength). For him to be scared of Pui Pui he'd have to be above Freeza he was so arrogant of, so that argument ends where it started. Obviously there's no evidence of this, but people believe what they want to. A more molded argument that came later was that he doesn't know Pui Pui's strength, and is just assuming that he'd be strong being part of Babidi's crew. Once again this doesn't work in the timeline considering the Base Saiyans were still measured by how easily Pui Pui was defeated by Vegeta. He didn't change his viewpoint on Pui Pui either, implying he knew his strength the entire time too.
