Could you maybe upload those two files in .TEX or something else that retains transparency? It seems to have broken during conversion.

Edit to avoid clogging up with posts: Maybe my version of Photoshop is too old, because it also required a specially encoded version of the 2U files to be properly compatible with transparency. Might be time to look for an update...

Really? Huh, that's odd. It looks fine to me (just tried converting those two files to .PNG, both definitely have a transparent background, which certainly wouldn't be there if it hadn't retained transparency).

I'll upload those two files in .PNG format asap.

For some reason even zooming doesn't help... Maybe putting it in a ZIP/RAR file will help? (Also, the atlas0 has most of the bodies, so that is necessary to piecing them together as well.)

I downloaded the PNG versions and I feel there may have been a mis-conversion? It removed all black from the image. Could you please upload the original atlus tex files?

I had a similar problem, I think it's a fault of the PNG conversion system in Irfanviewer. I ended up downloading GIMP and a DDS plugin and converting the files to PNG properly. If L3Z4 doesn't already have a fixed version of the files, I might upload mine somewhere.

No promises, but I might also make more "user-friendly" versions of some of the portraits. I'd probably limit myself to the new characters/outfits and crop them to 2U specs, though, so it might still be handy to have the full set out there.

@Zander1995: As soon as I've uploaded everything else, and if you (or anybody else) are still interested, I'll get to it. It might take me a while, though, as I mentioned earlier there are too many files and I've got no choice but to unpack each and every single one of them manually.

@Jackkel Dragon: It's kinda odd, though, because everything looks fine to me-- but again, that's probably just me. It's hard to tell, I've got a shit-ton of software, codecs, plugins and whatnot installed on my computer, so that might be why.
Anyway, yeah, definitely feel free to upload yours if you want to-- it could take me a while to convert all those files to PNG and make sure they were properly converted. c:

I've yet to find a way to convert those to .wav or .mp3, so if any of you happen to know of any tool that could do that-- well, any and all help would be greatly appreciated. I'm hesitant to upload the audio files as they are right now because my Internet is not precisely fast, so yeah.

I found a script that's supposed to let you convert vag files (based on someone's modding of the PS3's XMB).

I have no way to test it, but you can give it a try.
Both the source file (if you're so inclined), and a version I compiled myself (if you're not) are: here.

As far as additional information...
According to the source I found, it's structured like WAV files already, and the VAG bit is just a header/wrapper based on ADPCM. That source also lists a few more options you can try in the notes.
